Michael Scofield (Wentworth Miller) çaresiz durumdadır. Sansasyonel bir cinayet davası yüzünden idam cezasına mahkum olan ağabeyi Lincoln Burrows (Dominic Purcell) Fox River Devlet Hapishanesi’nde infazını beklemektedir. Bütün deliller aksini kanıtlasa da Michael kardeşinin suçsuz olduğuna inanır. Lincoln’un infazı yaklaşırken başka seçeneği kalmadığını düşünen Michael ağabeyine yardım etmek için hapse girmeyi göze alarak bir banka soygunu gerçekleştirir. Hapishanenin planlarını ele geçiren inşaat mühendisi Michael, ağabeyini kaçırıp masumiyetini kanıtlamak üzere çok detaylı bir plan yapar. Ancak Michael hapise girdiğinde, Lincoln’un idamının ardında çok büyük bir devlet komplosunun varolduğunu öğrenir. Michael bir taraftan firar için cüretkar planını gerçekleştirmeye çalışırken diğer yandan dizinin her bölümünde bulmacanın bir parçası daha ortaya çıkar.
